I do not think they are enemies, remember their shows just go head to head. Doesn't mean they cannot be friends.
David Letterman also hosted Conan's show before the he moved to CBS and O'Brien took over.

If anything I'd say they have a friendly rivalry where they try to out-do each other. Both of them are in the business of making people laugh and raising spirits, I doubt anthing hateful would last between them.
