I assumed that those ".NET" apps just compile to Win32 binaries…

I'm not sure, but I think the framework contains a base set of dlls that don't come with Windows. All the functions in these libraries can already be done using native win32 code, but these libraries provide an easier and more feature-ridden access to the same functions. I believe that's how it is, but don't hold me on that.
